Shopify QuickBooks Integration
Built for Clean Books
MerchFace is building a Shopify to QuickBooks Online integration connector for merchants who have outgrown basic sync: orders that land once and only once, inventory that matches, and payouts that reconcile to the penny. It is in early access now. While it is, our team connects Shopify to QuickBooks Online for you and watches the sync, so your books are right from day one.
Every order synced, no duplicates
The connector is built to match every Shopify order to QuickBooks by its order ID, so a retry or re-sync updates the record instead of creating a second one, and anything that fails to post is flagged with the reason. Sync orders as sales receipts or invoices, your choice: sales receipts for orders paid at checkout, invoices for wholesale orders on terms. Customers come across under their real names, not one generic "Shopify customer."
Shopify QuickBooks inventory sync that stays accurate
You choose which system is the source of truth for stock, and the connector is built to sync quantities in one direction on a schedule you set. Products map to QuickBooks items by SKU, so cost of goods sold posts with each sale and the gross margin in QuickBooks reflects what actually shipped.
Payouts, fees, and sales tax that reconcile
Each Shopify payout is built to post as a deposit that matches your bank feed line for line, with processing fees, refunds, and chargebacks split out to their own accounts. Sales tax, payment methods, and QuickBooks classes or locations are mapped once, and your chart of accounts stays clean.
No surprise migrations, and real people when you need them
Your mappings stay put: settings change only when you change them. When something looks off, you reach a person who knows both Shopify and QuickBooks, not a ticket queue.
Shopify QuickBooks integration FAQ
Does Shopify integrate with QuickBooks Online?
Yes, through an app. Shopify doesn't connect to QuickBooks Online on its own, so the link runs through one of three kinds of integration: Intuit's free Shopify connector, summary apps that post a daily or per-payout total, or an order-level integration like the one MerchFace is building.
Which one fits depends on your volume and on what your books need. A small store with a simple catalog is often well served by a free connector. Once you sell wholesale, track inventory in QuickBooks, or spend hours each month matching payouts to orders, an order-level integration with mappings you control pays for itself.
Should Shopify orders sync to QuickBooks as invoices or sales receipts?
Use sales receipts for most orders. A sales receipt records a sale that was paid at the time of purchase, which is what a normal Shopify checkout is. Use invoices for orders paid later, such as wholesale or B2B orders on net terms or draft orders sent for payment, because an invoice opens a receivable until it is paid.
Many stores need both. MerchFace's connector is built to let you choose by sales channel or order type, so retail orders post as sales receipts and wholesale orders as invoices in the same QuickBooks company.
How do I reconcile Shopify payouts and fees in QuickBooks?
Post each sale to a clearing account (Undeposited Funds or a dedicated Shopify clearing account), not straight to your bank. When Shopify pays out, record one deposit from that clearing account to your bank for the payout amount, with Shopify Payments fees, refunds, chargebacks, and adjustments as separate lines.
The deposit then matches the transaction in your bank feed exactly, and processing fees land in their own expense account instead of being buried in net revenue. Sales tax collected goes to its liability account, not to income.
Can Shopify and QuickBooks Online sync inventory?
Yes, with two conditions. QuickBooks Online tracks inventory quantities only on the Plus and Advanced plans, and each Shopify product needs a SKU that matches an inventory item in QuickBooks.
Pick one system as the source of truth for stock and sync quantities in one direction: usually Shopify for a store that sells mostly online, or QuickBooks when purchasing and receiving happen there. Selling a tracked item in QuickBooks also posts its cost of goods sold, so gross margin is right without month-end journal entries.
Why are Shopify orders missing or duplicated in QuickBooks?
Duplicates usually come from a sync that retries without remembering what it already sent, or from two tools posting the same orders. Missing orders usually come from a mapping that fails quietly: a product with no matching QuickBooks item, a tax rate with no equivalent, or a customer record that cannot be created.
The fix is to record each Shopify order ID against what it created in QuickBooks, so a retry updates instead of duplicating, and to report every failure with its reason so nothing goes missing silently. Run one integration at a time, and switch the old one off before connecting a new one.
Does this work with QuickBooks Desktop or QuickBooks Enterprise?
Early access covers QuickBooks Online. QuickBooks Desktop and Enterprise connect differently, through the QuickBooks Web Connector running on a computer on your network, so we set those up as a custom integration project.
